What cannot be solved today
Phase two is not comparable with phase one.
The reference changed, the annotator version changed and the person making the decisions changed. The comparison between phases inherits that noise.
Every third party that receives the data produces a different result.
Without a written method contract, two groups with the same VCFs reach conclusions nobody can reconcile.
Future reannotation means starting over.
If there is no record of which version of each source was used to classify, updating means repeating all the work.

A package that can be deposited with the resource
A manifest with one hash per artifact, so a third party can verify without asking permission.
Available Computed today on public microbiome data. In genomics, the public demonstration uses synthetic annotation; real sources are agreed by contract.
